Do the C-clamps have padding so it won't scratch the desk surface?

Top part of the clamp has some foam padding, so the top of your desk won't be damaged. The bottom part doesn't have foam padding, but honestly, I don't think my desk is being damaged by it. In any case you could put some cardboard there.

Will this work with a corner desk? Will the clamps rotate to accommodate a corner mount on a corner desk?

Not suitable for a corner desk in my opinion. Clamps do not rotate.

On the lowest setting how many inches is it from the top of the desk?

It's a fixed 4" gap from the desktop surface to the keyboard surface.
