What is the differenve between the black oil and the rd oil in the 99-5000 cleaner kit?

One will make your filter red the other one will make your filter black

This keeps saying cotton filter, my air filter is not cotton will it still work?

Yes, it should still work. You might put a little oil just on one spot first and make sure it's compatible.

Why is the black oil more expensive than the red when they are the same formula?

I don't know except I have used both and the black seems to flow into the filter better than the red. That's all I know.
