Why the blue is the cheapest? Does the color matters?

No the colors do not matter. Blue was the cheapest of the 4 colors only because it was less popular during the time you were shopping.

Will these work with Asus Z97-A motherboard. Plus I am planning using a Cooler Master Hyper 212 EVO on the CPU. Will this fit with 16GB kit?

I have an Asus z97 motherboard with a Cooler Master Hyper 212 Evo and the ram fit perfectly in place. I have 4x8 16gb of Kingston HyperX (filling all the DIMM slots) and they fit fine.
