No, that is not how DGT/FIDE time controls work. If you set a 40/100 d10 period, the clock will allow 100 minutes to run out before switching you to the second time control. It is up to the players and arbiters to make sure that the required number of moves are made. But the remaining time doesn't go away when move 40 is played.
